It's confusing as to why they cannot just avoid flying the passenger flights near Israel, Iran, or the space in between, like just go round.

The most mundane (and so likely to be correct) reason I can think of is that it changes the costings (fuel), and departure/arrival times for the airports on both ends, so everything needs to be reorganised, which takes time.
